Hey there
So I have a .mkv that I would love to convert and put onto my iPhone5 so I am able to watch the movie on my phone but I am having some trouble finding a good converting program that will utilize the full 1136x640 output(source: http://www.iphonefaq.org/archives/972165)
My question is, Does anyone know of any good, free software that will enable me to do this without a watermark or would I have to look at paying for some software?

The guide is for the iPad but the bit of software has an iPhone function as well.

Xilisoft video converter has a really great user interface which just asks for your device and outputs it so that it'll work with it.
There is a wonderfully free full version on that website I can't talk about because it is a bay for sea thieves.
Totally forgot about another decent program. iExplorer. Not sure if it does what you're after, but it's got some decent features. For example, I recently gave my laptop a fresh install of Windows, and that means getting rid of iTunes. After the install iExplorer copied all the songs from my phone to iTunes. Definitely worth looking into IMO.

I used sharepod for that.
