Turn on Windows Aero and all that jazz, and use the default Windows theme. If your script has ActivateClient anywhere in it, remove it.
What do you mean that it is "always popping up"?

Lets say for example your watching a youtube video , suddenly SMART would pop up like a pop up on a website...
Remove any calls to ActivateClient in the script.

This was stated as a problem in a previous thread. I do not remember which, but apparently Runescape will request focus everyone in a while. As of now there is no solution.
If you minimize smart, it will not popup but whatever window you are in will lose focus when Runescape attempts to regain it.
The only foolproof solution to your problem is to run simba/SMART in virtualbox, or any other virtual environment. Runescape can request focus all it wants, but it will be on a completely seperate computer... virtually ;]
