It seems that with the addition of that bar that sits across the top of SMART, I can't pick coords correctly.

No, you aren't doing anything wrong, you may just have to -50 from your y-coordinate as the colour picker is running off the actual client, not the modified version in SetClientArea, I do believe this is being worked on though.
